What happens if the Employer does not include within his payment to the Contractor the correct amount of sales tax or VAT?

The Contractor should inform the Employer and the Project Manager that his payment does not include the correct amount of VAT/sales tax. The missing amount of sales tax/VAT is then a debt of the Employer.
